That could cause some interesting effects, IIRC isn't the Mitochondrial DNA usually from the Mother? What I wanna know is, what made the rift collapse on itself?
Anastasia was able to send her minions through with any problems, so what caused the problem when the two of them got pulled through it? I can only imagine it either had to do with the artifact being damaged (or destroyed) during the battle - or, the dark power which was stabilizing the rift reacted to the wand being pulled through it.
Early guess, for now.

I have to agree with Melissa on this one. It not really crystal clear explanation ... yet.
Only thing I am sure of that final pic in 4th panel looks like an amalgam of both Queen Obscuria and Magical Starlight.
The 3rd panel states: History never recorded that something (singular) fell back to your world that day.
The 4th panel states: And we (plural) were never quite the same, ever again.
While I am restating the obvious, The wording in 3rd and 4th panel indicates one person fell back to earth but both Dakota/Anastasia in same body (if I am understanding it correctly).
So this leaves us with how the two of them separate AND the birth of Melissa in next installment of Magic Chicks.

So, they were never in a relationship, were never attracted to each other, were never in love, and never had sex, isn't it? Unless Anastasia really DID have a crush on Dakota and that was the reason behind her harassing (as I said, like a little boy who pulls the pigtails of the girl he likes).
Anyways, I'm quite surprised that Dakota has waited for so long before trying to kill Anastasia and take Mel for herself alone (she doesn't seem to have ever seen Anastasia as anything but an enemy). I guess she was bidding her time, training and seeking magical weapons (she should have learned magic of her own).
It doesn't seem that they will keep any sort of relationship of facade of it once everything ends.

Actually, we still can't say what the case is, though I believe we'll know soon enough. This page doesn't practically add much to support your conclusion (that they were never in a relationship/in love), it only allows for that possibility to be true. As for possible "crushes", besides what you mentioned, I would also point that (very subtle) hints* are given in Dakota's dialogue that she really is into girls, so she could have an unrequited crush on the gorgeous villainness she was fighting, but chose to put her "duty" above it.
*hint1: adding the (not necessary) adjective "sexy" to describe the female monsters she was fighting, and seemingly expressing regret that "they'd always explode" when beaten.
*hint2: a million times subtler than the above hint, but Dakota's stammering "y-you first" could be taken as being slightly flustered by being "entangled with"/so close to Anastasia.

Well, this certainly explains why the wand was physically inside Melissa, she's literally the heir of the wand (which helps explain why her hair is blonde when her mothers have black and brunette hair, respectively). I wouldn't be surprised to find that the wand is the reason why the merged pair got 'pregnant'. And if the two of them were only separated sometime after Melissa was born, it would explain why the two of them both care for her (and consider themselves her mother) as well as why they were willing to sort-of tolerate each other (and why the deception).

Mitochondrial DNA is always from the mother, not just usually. And for the record, the human body is made up of far more than just groins. What I meant was a few physical bits here and there as well as metaphysical (mind, soul, magical talent, etc). Basically imagine every aspect of your existence thrown into a magical blender with someone else's, then poured back out into two human forms. It would get very weird for both of you.
